If I'm thinking correctly, it shouldn't as long as there's one mod folder and inside that folder, there are all the mods in a sub-folder. IE: (BO3 file directory)>mods>mods sub-folder> individual mod folders. I'd say give it a shot, but make a back up just in case. I do see the mods present in game after the download status stops but this is only possible if you restart the game.
